All games can be played alone or for up to four local players, taking turns. The games can be played individually in Freeplay or as Motion Mix, where three are selected randomly. By playing well in Motion Mix points can be earned to level up. In Freeplay stars need to be earned to open up new levels. If the player does not manage the chaos, the player will not be able to put the children to bed. If the player does not do it before the parents come home then the player will have to retry the level. To make it more difficult, there are different and larger houses in which the kids get more chaotic.

Each of these tasks is performed by completing a short minigame, with a number of minigames strung together to form an entire dish from a catalog of 80 different recipes. After completing a dish, the player's cooking performance is evaluated and given a numerical score (out of 100) along with a corresponding medal. Failing to accomplish a step in Let's Cook mode or getting a "fail" within steps (in various ranges), the player will receive a "Broken Silver" medal, in which the medal is similar to that of the Silver medal with an addition: a crack. Unlike in previous Cooking Mama titles, bonuses earned during minigames do not influence the overall score, but instead accumulate as "bonus stars". For every 5 such bonuses which are earned, the player earns an unlockable item upon completion of the recipe.

These can be accessed from either the main menu or the pause menu. The gameplay structure consists of the player progressing through a series of short minigames. The game features a total of 96 different dishes. Each minigame represents a different activity in the meal preparation, such as mixing, frying, or chopping the provided ingredients. The minigame mechanics themselves range from quickly drawing parallel lines in order to chop items, to a rhythm game where ingredients are added to a skillet or the heat is adjusted at precisely the right time. In many cases, players must look at the top screen of the DS for guidance on what to do next and then perform the task on the bottom screen. If the player makes a serious blunder or time expires without sufficient progress being made, that step in the cooking process is considered a failure. When this happens, a graphic of an angry "Mama" with flames erupting from her eyes is displayed, along with the caption "Don't worry, Mama will fix it!".

This is the 2005 release, not to be confused with the other two prior cancelled attempts at an adaptation. In order to coincide with the release of the upcoming film, developer Terminal Reality was tasked with creating a game to tie-in with the film. The team was only given ten months to finish the game, a relatively short time for a non-sequel console game (especially in 2005), as it had to be out in time for the movie's theatrical premier. Still, Terminal Reality rose to the task and managed to create a complete Æon Flux game in less than a year, due in part to the fact that the developer created much of the game using an engine they had already built for their previous title, BloodRayne 2, which cut down on development time dramatically. Nine years after the first ill-fated attempt and five years after the second, an Æon Flux game was finally completed and released to the market in November 2005.
